There's no clear indication why this should happen and it definitely shouldn't happen , but it is clear that the iTunes library database can become corrupted as the result of updating iTunes - which is why ensuring that you have an up-to-date backup of your library before installing any update is a recommended practice.
The other possible cause for the case where you only see iTunes Store purchases in your library is that iTunes is somehow connecting to the wrong library database - possibly one that was created immediately after the last update.
